VERY, VERY SIMPLE. After clicking the link: "Edit settings for
thedomainname.com" and landing on the next page where you have the
main Configuration settings: Add a check box or radio buttons above
the Site descriptive name: Call it this: "Include this report in
Process Logs: [yes] [no]
Default to yes when a new sub-report is created, then if someone
updated the button to no, the next scheduled processing of Logs
whether is was a manual push or scheduled push does not get included
in the processing of reports. Additionally, when someone accesses
their report via their own log-in I think it should say something
like "This report's log processing has been disabled by the
administrator". That could go underneath the line that states the
last time the report was run.
This is probably the easiest way to implement this feature into the
existing GUI, though I have other ideas that would require some
jostling around of the GUI pages.

Yes, but the turning off Incremental, deleting the domain, then
having to re-add the domain and associated passwords, etc. Is just
way too tedious, processor intensive, a waste of time and bandwidth.
