Log file rotation normally leaves the log files in the same directory
they started in, just appending the date to the file name. Sometimes it
puts them in a sub-directory of the directory they started in.

I don't have any further ideas, except to have you look at all of the
non-Apple software you have installed to see if any of that would be
doing this.

You might also want to ask in an OS X Server support forum. They might
have additional thoughts.
